AnA-FiTS is an efficient tool for simulating polymorphism data forward-in-time on the chromosome and genome level. Its most striking features are high runtime efficiency, specifically when a part of the sequence to be simulated shall be neutral. Furthermore, for the neutral part of the sequence, AnA-FiTS stores (and outputs) a graph structure that allows to reconstruct the ancestral part of each haplotype that survived into present at any point in time. http://sco.h-its.org/exelixis/web/software/anafits/index.html
